Question: Magic Time ship with Runes

Hi there im looking for a book series that involved a magic ship with runes
that only this one person could use, he had to go find these sleeping
people to wake them up. The only other thing i can remember is there are 2
civilisations in this world who are each others arch enemies. Currently one
civilisation is locked up in a prison, but one person has managed to
escape.

This might be the Death Gate cycle, by Margaret Weis and Tracy Hickman.
